Our perseption of time relates to the speed at which we are traveling. As we go faster, time seems to slow down. And seeing how Juan Lopez and Mike Johnson were moving at 100 miles per second due to Mike's super speed, time seemed to be frozen.
When they had finished their trip (which took less than a minute) they were, as Juan noticed, deep underground, inside a base that looked liked it was ripped out of one of those super-spy movies.
